What's a good way to alter the levels of a 10-bit SDI capture, keeping it in 10-bit at least while performing this operation?

VaporSynth is a scripting language that makes it pretty easy. There is also support in AVISynth, though not as simple to use.
GUI wise, you need something like Vegas or Premier. Most other consumer NLEs are 8-bit only.

I likes me some Grass Valley Edius. It's cheap, cuts almost everything, and is finally opening up to support commodity hardware (Blackmagic Design SDI boards etc). It's also got a decent 10 bit color correcting filter.
It also gets you the Canopus HQX codec which is very much like ProRes / DNxHD in the sense that it provides near-lossless intra-only 10 bit 4:2:2 video at a fraction of the space / bandwidth required for uncompressed.
