I am having problems when using MeGUI to encode my video captures and playing back the output file. Basically the video never seeks when i just to a certain section of the video and it was suggested this is to do with the keyframes being used. But i am unable to find any options relating to keyframes in any of the MeGUI settings?

Just a wild guess - update your VLC player to the most recent version (older VLC players have problems with MKV files muxed with the latest build).

The stable versions of VLC are still affected with their default setting, but there is an easy work-around:
