How do i cut the audio to match the DVD episode. The time length of the DVD is 1hr 36 mins.

Maybe if you could be just a little more specific?? Such as the format the audio/video was in originally, if you've converted either, the format they're in now, the type of file you want to end up with, any particular program you're using.... that sort of thing.

The DVD consists of 4 episodes each of which is 24 minutes. The audio source is AC3 and i'm not going to encode it, i just need to cut it. I'm using MeGUI for the encoding process.

MeGUI has an Audio Cutter under the Tools menu but it relies on adding cuts to the script with the AVS Cutter and then saving a "cuts" file which it uses to split the audio in the same way without re-encoding it. Whether that's what you need or not I don't know because I'm still not sure how you're splitting the video into episodes.
You should prepare the DVD properly first anyway otherwise you can end up with audio sync issues, and then you don't need to worry about cutting the audio by itself. To save me typing the method I use twice today, have a read of post #12 in this thread (http://forum.videohelp.com/threads/352294-Ripper-that-will-batch-rip-episodes-%28but-not-DVDFab%29?p=2212075), and maybe post #16. It explains how to use DVD Shrink with AnyDVD to rip and re-author an episodic DVD ready for encoding. If you've already ripped the disc you can still open the ripped files with DVD Shrink and re-author it into individual episodes the same way. Then you can set up an encode for each episode.
Post #16 explains the difference between the files DVD Shrink will save when using it for re-authoring, according to whether it's option to split vob files into 1GB sections is checked or not. Either method is fine when using MeGUI for encoding.

I'm using the trim function to split the video into the episodes.

Hi!
Your stated need sounds unusual to me.
Are you saying that your original commercial DVD's audio and video are out of sync?
If so, just exchange it for a new one at the place of purchase.
If that's not the case, please clarify...

I have encoded the first episode of this DVD but it has no audio in it, I used MeGUI. How do i add the audio to this encoded file(mkv)?.

Use pgcdemux for extracting episodes individually, after create d2v file with megui and can extract audio file in sync.
