MeGui Aspect ratio ?

While re encoding from 1080p mkv to 720p mkv, on a particular movie that is partly filmed in IMAX and 35mm the re encode aspect ratio for the IMAX is good but for the 35mm parts the aspect ratio is off, that part looks squished down.
Any ideas why that would be?

i wonder if you are talking about the dark knight?

This movie changes aspect ratios through out the movie, nothing needs to be done to fix it.

Thanks :) I know the aspect changes, but this is more than that.
The 35mm parts are severely squished vertically.

I solved the problem, i just disabled auto crop this time when i re-encoded it from 1080p to 720p.
Seems fine now.
