I have tried demuxing a movie from an mkv container (that plays flawlessly) to remux it into an MP4 container, I converted the AC3 track to AAC using MEGUI and remuxed using MEGUI's MP4 muxer and this happens once or twice during the movie:

What I find weird is that I remuxed it to an MP4 with the AC3 audio and those corrupted scenes aren't there, but maybe other parts of the movie got corrupted instead, I didn't have time to watch the whole movie to see. Could it be the new AAC audio track (converted using NeroEncoder) that is causing the trouble or remuxing with MP4BOX?
The thing is, I want to use AAC so I can stream it with Flash Player and I have a good few movies I want to convert to MP4, I've since re-encoded a few using handbrake (excluding MEGUI, Yamb, MKVExtract and MKVMerge) and haven't had any trouble so far but I was hoping to avoid re-encoding altogether, also Handbrake is a good piece of software but you can't tweek it as much as MEGUI which always has been my tool of preference when it comes to encoding HD content into MKV. I've never had any trouble encoding movies and muxing them into an MKV using either MEGUI or MKVMerge. It seems this only started happening when I began demuxing and remuxing to MP4. I don't know much about MP4 containers, could this be a known issue with the container itself? I would appreciate any knowledge anyone here could give me on this subject.
