I understand to open an .avs file you need to use avs-proxy but how?
where is it I cant find it. I am using Ubuntu.

Avisynth is Windows only. Well, there is AvxSynth for Linux now, but I have no idea if that one is supported by Avidemux yet.
What you can do: You can run the Avisynth-Proxy with Avisynth under Wine. Just install the Win32 version of Avisynth and grab the Win32 binary of the Avisynth-Proxy.
Note that Avidemux itself doesn't need to run under Wine. You can use a "native" Linux Avidemux and let it connect to the Avisynth-Proxy running under Wine.
