Clearly I don't understand enough about this blu-ray structure. In order to maximize output quality of the main title, I first ran the extras down to single layer dvd size(with and without AVCHD compliancy, and blanking main title). They didn't even suffer much at all :) Unfortunately I still had to encode the main title, to reduce its size by 2Gb. Fine, close enough :) But when I replace the original M2TS files with the bd-rebuilder encoded files, the folder does not play properly in a software player, nor does it play properly in a standalone player.

So my guess is, somehow in the process of encoding the extras, the files are broken from the main structure or title. The main title plays fine though. So clearly a file name with the same basic structure isn't enough eh? I realize that the programs do a good job with the main title at 8+Gb, but I guess I'm afraid when I get a projector down the road, that I'll see imperfections. I'm simply trying to make the best backup possible. It just doesn't compress the extras enough :( Am I nitpicking too much? In any case, I'm overlooking something.

The CLPI has to match the M2TS -- it includes lots of pointers and indexes into it as well of descriptions of the streams and associated PIDs. The MPLS also has information that has to matche the CLPI and M2TS.

If you want to make the best possible backup -- just use BD Rebuilder...

Very well. Thanks man. It does do a very good job doing it the PROPER way ;p I just had to try it.
