I have seen the other thread here:

http://forum.doom9.org/showthread.php?t=155129

which is talking about slimming down 3D blu-ray while keeping the 3D aspect of it. I am looking to do the opposite.

The new conan movie has both versions on one disc so I am just looking to keep and shrink the 2D version of the film only while at the same time totally eliminate 3D from the disc (as I think 3D is a damn joke). Seeing the SSIF files and how they are linked (in the above thread) I am not sure that even just shrinking down (to) the 2D version will work successfully when playing in a standalone player or on my PC as a test.

I have BD Rebuilder working on it so I'll just have to see when its done and report back.

It'll work, i've done it myself. BDRB just ignores the SSIF folder. So you'll have a fully working backup, without the 3D video. The menu will still list the 3D version though, nothing BDRB can do about that. Selecting that one will from my experience just stop disc plaback completely.

awesome, it works nicely even though the 3D component is stripped.
