I dont think support for '#' is gonna be too useful, I think a number of tools (possibly x264 being one of them), screws up
when sent a filename containing hash, interpreted as some kind of stream indicator (or something, IIRC).
What? #, ! and + are perfectly valid characters for file names at least for Win and FAT12, FAT32, NTFS. No program should choke on these characters in file names.

Some command line tool (x264 or mp4muxer or something else) uses hash as some kind of stream or arg prefix in the command line,
MeGUI did used to choke on hash in filename (I think), it used to nark me that I had to take hash out of some of my filenames, but just tried
and now works ok.
EDIT: I used to use eg "DieHard_#2-DieHarder.avs"
but have not used hash in filename for a couple of years until after encode to mp4 (because of the hash thing).

The tool we are talking about here is notoriously known for being hard to use and full of shortcomings, I've been writing rants about it more then once. :D

I wonder if you examined StaxRip for batch encoding? After all MeGUI is centered around the idea of a manual workflow while StaxRip is centered around the idea of a automated workflow.
When you batch process, you automate so a GUI focused on automation has significant advantages for batch processing.

The only part of MeGUI I ever use is AutoEncode (occasionally MP4 muxer) with pre-written AVS scripts, I dont use any kind of MeGUI deinterlacing or auto anything else.
I dont actually want a simple rip/encode tool, I do quite a lot of automated stuff myself in script, including automated batch creation of avs files
for splicing multiple clips of perhaps different dimensions framerates etc.
MeGUI AutoEncodeBatcher, just allows me to group select a bunch of avs files in FileSelector, click OK, and go to the pub, way less tedious
than spending an hour or two waiting for MeGUI to finish whatever it is doing in the background before allowing you to enter another
filename.
I do have an older copy of Staxrip knocking about somewhere, and think I quite liked it but dont really have a need.
I think that StaxRip would take all the fun out of it, what would I do with all that spare time I would have :)
EDIT: I'm on XP32SP3, so could not try your monster 64 bit SR anyway :(

By the way, I had not disallowed those characters deliberately, I should have sent them RAW but as I appended {ENTER} keyboard
key, I sent as special string that could contain eg {SHIFT}, {ALT}, {CTRL} or {F12} etc,
now sending filename as RAW and then {ENTER} as special string [sent to file selector filename box].
The problem characters are an alternative means of sending the above example brace '{}' enclosed keys.

For anyone using Autoit (MeGUI Auto Encode Batcher and DGIndex Batcher coded in AutoIt), there was an update Sept 18 2015.
The SciTE script editor also updated about same time.
I shall compile and test both above mentioned batchers and release after testing for a few weeks.
Easy to compile yourself, just load into editor and click on 'Build' on one of the menus (IIRC).

Avoid MeGUI crash when fast click Preview window close button (Fixed in MeGUI development 2868, not fixed in 2836 Stable).
v1.20, 14 Jan 2021, MeGUI Build 2896 Changed name of 'Settings' window to 'Options', and broke the MeGUI_AutoEncode_Batcher.
v1.21, 28 Jan 2021. Some batcher Libary changes.
