Is there any solution to watch stereoscopic x264 files with subtitles (srt)? Mainly I use mplayer in Linux.
At least in Windows that is possible using ffdshow. http://3dtv.at/Knowhow/Subtitles_en.aspx

Stereoscopic subtitling would be relatively easy to achieve by patching the subtitle renderer code in your player of choice. But I wonder how do you intend to play and display stereoscopic video in the first place?

I have connected my Debian box to Sony 46EX723 TV.

If your TV supports side-by-side stereo, then you're fine with MPlayer. But if you need frame-sequential output, I don't know if any freely available Linux player can manage it. Graphics card and its driver are also big question marks, especially if you need HDMI 1.4 output.
