Is there a way to encode 1080i 25fps PAL BD to a 720p .mkv with 23.976fps? If that is possible to do, what about making sure the audio is in sync with the video?

I think you are better off blending it into 29.97 fps. There are many existing PAL-to-NTSC scripts out there for this purpose.

What is the nature of your 1080i25 BluRay? Is it pure interlaced, pulldown, or a hybrid containing both?

29.97 fps is good.

1) open file in ripbot264
2) if your source is pure interlaced (50 fps) then select

However if your source was encoded as fake-interlaced (25 fps but only flaged as interlaced) then do not select above option!

3) Last thing is to adjust frame rate. This option also slow downs audio (YOU MUST RE-ENCODE AUDIO! Do not select Copy Stream option)

If the source does contain visible interlacing with 50 definite steps in time per second ("pure" interlacing, no norm-conversion, no field repeats), then there's no chance you can make it 23.976 fps without serious judder and/or strobing. If it is encoded as interlaced but contains 25 progressive frames per second then you can simply slow it down to 23.976 fps.
I case of interlaced footage you would have to end up with 29.97 fps (also interlaced of course) if it's a PAL->NTSC conversion that you are (basically) trying to archive.

Well I do not see any visible interlacing like I have seen with DVDs. TSmuxer reported it being 1080i 25fps as well as where I got it.
Here's the mediainfo (advanced mode; not sure it it'll help)

About the "judder", it seems like it does a little of that by itself...

The information in the header is useless. I'd suggest trimming a small-ish sample (maybe via DGSplit), and uploading it so we can have a look.
