Im not sure if this is a ripping problem or a conversion problem.

I ripped the bluray to my HDD using DVDFabHD, was going to convert it to MKV using HDConvertToX. Now usually there is a single file that contains the movies, with smaller files which contain the extras and other stuff. However, there isnt any single file larger than the others this time. When I previewed the files, I found that the main movie is broken up into bits and pieces. Do I have to manually join and convert the different pieces, or is there a way to have the software figure out how it all goes together? If a different conversion software does it better, Im willing to give it a try.

Did you try the latest version of DVDFab HD Decrypter to rip the disk in "Main Movie" mode? If you're only encoding the movie to a different format, there's no need to rip the extras.

Hmm. I usually do a full disc rip. But thats a good point, let me re-rip it and see if that fixes the issue.
