I just finished making a MKV file that uses ordered chapters and I am having two problems.
The first issue is the OP and ED of the file have there own fonts, but when played as chapters the fonts don't load. It was working, but it isn't now. They play correctly on there own.
The second issue is that I was trying to make a file that had two audio sources (FLAC) but when I play the file back, the ordered chapters don't work.
I am new at this so I don't know all the helpful info you might need.

Yeah, that would make sense; completely forgot to add it. :(
So I am using MPC-HC and WMP12 on Windows 7 64. I have CCCP (10-10-2010; default settings) codec installed, using Haali and VSFilter to play the file which is h.264 and FLAC. The subs are .ASS. The files were created in mkvmerge 4.4.0. System specs can easy play this type of file back.
Since I posted this question, I have tried the files on another system and they don't work their either. So something in the files is incorrect, but I can't seem to find the issue.

I'd try enabling MPC-HC's internal MKV source filter and it's internal h264 transform filter, and set it to automatically load subtitles (and possibly change the renderer to an appropriate one). That way I'm pretty sure you'd be bypassing ffdshow, Haali and VSFilter, and if the MKV then plays as it should, it's a problem with the CCCP setup rather than with the MKV itself.
If that turns out to be the case (which it may not) and you don't find any help here, there's a condescending moderator running the CCCP forum who might be able to help.
You could also try a test render using the CCCP Insurgent thingy to see if it spits out any errors.

I tested your idea with MPC, but it seems to be the files themselves. I did already open a post on CCCP to see of they have an other options, as they have been quite helpful in the past. The render test doesn't seem to have errors either. I am so lost on this.

Are the fonts included in the OP/ED files?
What about the main files? Have you tried including it in all files just to cover your bases?
No idea about the audio.

Yes the fonts are attached. The OP and ED play fine on their own, with all the right fonts. Adding the fonts to the main episode doesn't seem to have any affect.
I was testing them again just now and noticed that there is the slightest bit of lag when the episode starts, with the ordered chapters, just before the subs appear. After that they convert to the default font. It seems like the fonts are not being loaded. I tried remaking the files, but that didn't help.

Okay so I decided that I would just use hardsubs for the OP and ED, but now ordered chapters are not working again. WTF? To double check I am doing this right I included a copy of my chapter, which I understand is the only thing that controls how ordered chapters work.
EDIT: Figured out the font loading problem. I had edited the subs and excluded the OP and ED styles from it the main episode file. Adding them back in seems to have fixed that. Why the hardsub version and the dual audio ones don't work, I still don't know.
