yes. directshowsource could be problematic. try indexing your source with ffms or dgindexnv

real time 10 seconds when finish Encoding I see 20 seconds with VLC, Splash PRO and with BSPlayer I see 10 seconds
or
real time 1 min when finish Encoding I see 2 min with VLC, Splash PRO and with BSPlayer I see 1 min

I see, his problem is that vlc player and Splash PRO report the length of his encoded videos to be twice as much as it really is while BSPlayer reports it correctly. I find it very odd, I have yet to come across a problem like that.

I installed Windows 7 Ultimate and I installed BSplayer and AviSynth than 2.5 and gives me the same amount of time, I tried and just dgindexnv ffms and double time, AVI and MKV's fine
Ex: real time encoder 10 seconds after seeing vlc, WMP and BSPlayer PRO Splash and see 10 seconds.
I hope to solve the problem

Have you tried other mp4 muxer such as YAMB and use other mp4box build?
http://www.videohelp.com/tools/mp4box
Looks like it might be a mp4box related problem since you stated that the output works fine in .mkv and .avi.

I believe it to be a mp4box related problem as well. I saw the same problem, also after a recent update. Encoding to any other format works fine. I also found that re-muxing to ts or m2ts with TsMuxer would correct the time issue, without re-encoding. Hope this helps.

the problem is FAAC audio encoder and MP4 container generated by MP4Box. Use a different audio encoder such as Nero (preferred choice) or a different container such as MKV.
