Which Audio Format is best to save this audio RAW/PCM 5.1 16 bits 48Khz from blu-ray with eac3to?

I have to use FLAC directly? Default is AC3.

You have several choices:

1) Keep it as uncompressed PCM - store as an interleaved 5.1h WAV or 6 mono WAVs
2) Go lossless, and compress to FLAC
3) Go lossy, and use AAC or AC3.

I'd personally go for option 3 - AAC specifically, on the default quality based VBR encoding at 0.50. This usually produces files between 300 and 500kbps that are quite transparent to my eyes.

Don't keep it as uncompressed WAV unless you absolutely positively must for compatibility reasons somewhere. At least go to FLAC.

Lossless audio is still fairly extravagant, if you ask me :D
