I have been trying to put the backups I have created into mkv files. The settings I am using for the bd backup do not compress the file at all. When the mkv file is created the file seems to get compressed and the quality seems to be a bit less? I am sure it is my ignorance or some simple setting I am not doing correct that would have the mkv file not compress the video data.

Currently there is no BD-RB ALTERNATE profile for MKV creation that will keep the original, so it is always encoded. You should be able to, however, set the CRF to "0" either through the ALTERNATE.TXT file or with a hidden command (ALTCRF=0) and X264 will do lossless encoding. To be honest, though, I've never actually tried it and have no idea how large the output may be.
I'll look into adding an option to keep the original video.

If you'd like some or all of the original streams from any number of titles to be placed in a Matroska file (one per title) without recompression, use MakeMKV directly on the disc. MakeMKV is trialware so you'll need to pay to use the Blu-ray decryption function beyond a certain period. If you already own AnyDVD HD, you can run eac3to on top of AnyDVD against a given title to demux the streams you want and then mux them to Matroska using MKVMergeGUI.
