Then fix the stream. AFAIK there are only two (maybe more) proggies that can do this: video re do and womble mpeg vcr and/or editor.

is there a free prog and will it just fix it not re encode it ?

If the files come out a commercial DVD they should be normally free from errors - a good firma would check not only the final product but also the input files against the DVD specs and other requirements.
So if you're in the position to ignore you may safely do it ;)

That error (B frame(s) missing second reference) is sometimes reported erroneously. A closed GOP is allowed to do this. Even if the GOP is not closed this error is minor and decoders can handle the situation.

The Sequence Display Extensions is exactly the problem here. The vast majority of my PAL DVDs having no values for the SDE. One or two though have 540 listed as the horizontal SDE. Theses ones report display aspect ratio as 2.35:1 in mediainfo.

Using Restream to remove the SDE fixes the bitstream and restores the correct aspect ratio. :)
