How is that procedure working with containers such as mkv or similars? If a container such as mkv is created merging an audio and video file with an audio delay, can eac3to demux both files and report the correct delay, using the "-demux" command line?
If not, what kind of tool can do it correctly?

No one knows?
I have 3 tools for demuxing mkv's, and I don't know if any of them can demux correctly when there is an audio delay.
1)eac3to
2)tsmuxer
3)MKVEXtractGUI

1) eac3to does report and fix delay during demuxing (add/substract audio frames)
2) tsmuxer does neither report nor fix any delay in mkv files
3) MKVEXtractGUI does not show/fix any delay too
