I have movies that i finally was able to add chapters, soft subtitles and all metadata and when i try to sync the movie to my ipod it won't sync. I'm pretty sure it's b/c it has chapters and subtitles but i know apple can do it so why can't I? So how do I get my movies to be exactly like itunes movies

Look into mp4creator or MP4Muxer to add chapters.

Also remember that you will probably need rename the file extension to m4v in order to get Quicktime to recognize the chapters.
I am pretty sure it's the same for getting iPods and iPhones to recognize the chapters.
