Is it possible to make Autogk sync with ffdshow so that I don't have to install the Xvid codec that comes with the installation of Autogk?

So then will the separate codec conflict with ffdshow and the programs that use ffdshow?

You only need the Encoder from Xvid.
Just disable the Xvid Decoder for playback and/or use ffdshow for this task.
