I do not think that is fault of upsampling, because the resize was done after the deinterlacing

No. Wrong field order, and your nnedi3 argument doesn't match yadifmod's arguments. For nnedi2/3 , field=3 means double rate, TFF

nnedi2/3 has to match yadifmod's parameters, so nnedi2(field=1) for single rate deinterlacing, tff

Yes it is. Vdub doesn't handle interlaced YV12 MPEG2 correctly. Either use avs script into vdub or vdubmod

When people say unprocessed sample of the original, they usually mean unprocessed sample of the original :) ie. in this case the original was MPEG2, so you would upload the original MPEG2...
