I use clonedvd2 to rip my dvd's. I end up with a folder with .buf, .ifo, and .vob files. When I rip the disks I only retain the primary video and audio track I want plus subtitles. I do not retain menus and "Dire warnings", but do keep chapter information.

Some DVD's I have are multi part (e.g. Pearl Harbor, Gone with the wind). Is there any way to combine the two parts so that after part 1 plays, part 2 then plays, preferably seamlessly.

My preferences would be not to have to re-rip the disks but that would not be a problem. If I have to re-rip the disk, which ripper would do what I want.

DVDRemake is a good choice, but does cost money. I've never regretted buying it though. :)

I personally find Voblanker is a good free tool for joining 2-disc titles - using the "replace cell" function and a single vob for the 2nd disc. This can then be split after the addition so you can have chapters throughout - instead of one big last vob. I have joined all my 2 disc movies this way and they are all seamless.

Any version of DVD Shrink should work. I don't know what final format you have in mind so I can't be definitive but the final product will consist of 2 titles which will play sequentially. You can still go to chapters but to go to a chapter in the second title you'll first have to go to the second title.
