Hi,
Is there a program/GUI that will assist me in deleting an audio track from a MKV and setting am audio track as the primary track?

Avidemux should do that for you.
Load up your mkv file. In the audio menu, select Main Track, choose Video as the source and then choose the track you want. Under Second Track, choose None.
In the panel down the left side, set both audio and video to Copy, and container to MKV. Then choose Save Video from the file menu and it should be done.

Another option is mkvtoolnix/mkvmerge
You checkmark the tracks you want to keep, uncheckmark the tracks you don't want to keep
To make default track, you highlight the audio track and select default track flag = yes
