I use it before but I cant able to merge MKV with it.....tell something else easy.

Well, it would helpful if you actually told us what your mkv files contain and what you want to do with them. Do you want to append them or take the audio from one mkv and mux it with the video of another or what? Anyway if mkvmergegui can't merge your files they probably can't be merged. If you want to append files the have to be the same resolution, use the same codec and I guess there are some encoding settings (b-frames, refs, CABAC/CAVLC,...) that have to be the same.

Well, in general (not in mkvmerge) any two h264 streams can be appended and this stream should be valid. However streams with variable resolution is not handled correctly by some decoders.
