Way to fix gradual audio out of sync?

I've got an MKV I want to convert to m2ts for playback on an external HDD connected to a PS3. The MKV plays fine. The audio is FLAC. Since m2ts doesn't support FLAC I need to convert it. I tried converting to AC3 and then muxing with TsMuxer. The audio gradually goes out of synch. I see no way to correct this since the delay setting in TsMuxer would only fix it if it was out of sync starting from the beginning. Any help is greatly appreciated.
