I want to encode the 2D movie of The Final Destination but the 3d stream is selected as the default when Movie Only Encode is selected. Is there any way around this?

Have you tried selecting " Mode " at the top of BD-RB, and selecting " Alternative Movie-Only Playlist" ?
See what is available there, and select the one you want.
