I've got FLAC versions of the TrueHD soundtracks to a few blu-ray movies. I originally just muxed the AC3 core (I use RipBot). I used EAC3To to demux the original m2ts and convert the TrueHD to FLAC and then also demuxed the MKV to get the reencoded x264 video out of the MKV.
I noted that the FPS for the video is 23.976215. However when I remux the x264 and FLAC using MKVMerge the audio gets out of sync. I tried 24 fps and 25 fps to see if that made a difference. The audio is in sync at the beginning. When I play back the file in MPC and look at the properties it shows the frame rate at 23.98. The audio gets ahead of the video by about 1-2 seconds towards the end of the movie.
