Replacing audio in a movie

I have a 720p.x264 movie with russian audio. I want to replace with audio from a xvid-file which is english. I wonder how I can do that? I tried exporting audio using MediaCoder, and the file was exported okay, but when I merged it using mkvtoolnix, the audio is out of sync and plays a lot slower than the 720p movie. Are there any tools or settings you guys can recommend for syncing audio?
