Is it possible to add black borders around the video which is H.264 and container is MKV or MP4? For example, if I want 720p video inside 1080p frame? I'm testing this with Youtube so I could get more bitrate for 720p in 1080p mode.

Youtube will probably downscale to 720p your 1080p.

I'm afraid you have to turn to some video editing software for doing this. Sony Vegas gives you the solution. Open Sony Vegas, use its pan/crop function to make a box larger than the original video, which will actually shrink the video clip. You can then copy and paste attributes to the others, or adjust individually, or you can consider looking in Media Generator and using the Rectangular Transparent to Black preset from the Color Gradient plugin. You can put that preset on the track above the video and adjust the size of the transparent opening and length accordingly.
