Backing up M2TS with 1.1/PIP/Bonusview to AVCHD

I always run into a problem with this. I store my VC-1s in AVCHD, but when I run into an M2TS with multiple VC-1's it always turns into a mess. Is there something I should be doing in particular? By the way, I only want the main feature, not the video commentary of whatever.

What do you mean by "mess" ? What exactly goes wrong ? What software do you use ? Those features mentioned you won't be able to keep yet. Maybe in the future.

I'm using Tsmuxer. Mux into AVCHD Disk, 4gig split for AVCHD for PS3 XMB. Pressing start/play just brings up a dead blank screen...
