Is there a simple tool out there (something like TSmuxer) which is able to convert a BD folder (CERTIFICATE/BDMW) to a single .m2ts or .mkv file?

I usually perform this task using eac3to and mkvmerge.

The simplest of all possibilities requires the use of ONE tool and one tool only (No need for AnyDVD, that "rack04" failed to mention in his/her solution).

"MakeMKV will rip and convert your BluRay (either from disc or mounted .ISO) to a movie-only .MKV with "one click" - and in the process, it will allow you to select which audiostreams and/or subtitle streams you want to retain...

Using AnyDVDHD (as setarip_old pointed out), eac3to, and mkvmerge you sure can.
