how to add watermark in a mkv file

I don't think it's the MKV that you want to add a "watermark" to but rather the video or audio streams in it. In that case, you need to use an audio or video editing software before you make your MKV.

Better still, what right do you have to do this?

If he is not redistributing the movie, it is his right to do whatever he likes with his encode. You might find the idea of adding watermarks to movies distasteful, and I do find it strange myself, but it's his right to do it.

sadseada: You can make a PNG of the same size as the video in something like Adobe Photoshop, maybe with an alpha channel too. Then in the MEGUI script editor, you can call Overlay() to paint it over your video.

If you carefully RE-read my post, you'll notice that the first question I've asked is why he/she would want to add a watermark to the workproduct of another.

I'd suggest we wait for the O.P. to respond, before presuming to know the intended purpose of applying the watermark...
