Greetings,
TsMuxer is great for authoring Blu-ray's if you don't care for sophisticated features. Though I have noticed that Playstation 3 handles a TsMuxed Blu-ray a bit differently.
The Playstation 3 sports two different control schemes for movie playback. One for HDD media (avi, mp4, m2ts, etc.) and another for disc media (DVD, Blu-ray, etc.). This is likely because of how the Sony Playstation Blu-ray remote is mapped.
Anyways, the Blu-rays authored with TsMuxer activate the HDD control scheme, and not the disc control scheme like it should.
Any theories on this issue and possible solutions?

There is no issue here...
If you're burning a BD-R disc then you use "Blu-ray" option in tsMuxeR (and burn BDMV+CERTIFICATE folders).
If you're burning a DVD, then you use "AVCHD" option in tsMuxeR (and burn BDMV+CERTIFICATE folders).
If you're using external USB (HDD/Flash), SDHC card or MemoryStick card, then you use "AVCHD" option in tsMuxeR and then later rename all files to 8.3 format with a tool like AVCHDme or AVCHDManager (and copy BDMV folder *under* AVCHD in the root of your USB device or under \PRIVATE\AVCHD\ of your SDHC card).

Yes, this is the procedure that I follow. Playstation 3 understands the BD-R as a Blu-ray movie because my custom icon (meta folder editing from other thread) shows up. However it still activates a different control scheme during playback.
I'm looking to understand why that is.

I'm not sure if I understand you correctly.
If you see your meta-icon and stuff and when you click "X" if playback starts then it means you're in Blu-ray/AVCHD player mode...
With a DVD disc you will see the yellow disc with "DVD AVCHD" text and with "X" it will go into the same mode again.
I never played a real blu-ray disc (or BD-R) so there may be some slight difference between blu-ray and avchd playback options...
If you play the FILES directly, then it is different and the options during playback are different.

This is how I start the playback, and I'm certain it goes into Blu-ray player mode. However for some reason I can use X to pause/play and the directional buttons to fast forward/reverse. This is not possible with purchased Blu-ray movies.
Edit. I'm certain because when you bring up the display options during playback I get the exact same options as with purchased Blu-rays. You get a different set of options with media files.

I'm using the BD remote for my PS3 and I can too ff/rew/pause with compilations from multiAVCHD or tsMuxeR - it all depends on settings/flags in playlist MPLS files. It is possible that the commercial bds you tried have these options off, allowing only chapter skips (which would be really weird). Did you try the ff/rew/pause with the joypad?

I don't own the Blu-ray remote, so I only have the joypad.
You have to use L2/R2 for reverse/forward and START to pause/play with purchased Blu-rays, this is why I was a bit puzzled when my muxed movie allowed for additional control.
I guess it's not a problem if it's just a flag. I was worried about compatibility with other players.

I read something about changes in the latest firmware update (3.00)... something mentioned about ff/rew with the sticks, not the buttons - you may want to check PS3 website for more info on the changes introduced in fw 3.00.
If ff/rew works in commercial bds with the stick or < > buttons, then it is probably just a glitch in ps3, not an authoring/software issue :)
