Like title says, what is general difference between this two output modes. I noticed that in the first case (BD-ROM) output came with AACS folder, in second case output came with some BBDT folder wich is exatly contain same data as AACS folder. Is difference only in protection?
It is completly safe to use BD-RE output and is there any problem with standalones? Did somebody test this? I have plan to burn to BD9

Yes, the only difference is that when you do a BD-RE mux, the final mux does not have AACS encryption set, so it will play in a PS3 (and other Sony BD Players) from a BD-R(E).
This basically does the same thing as setting Encryption to 0 (unencrypted) in the CPS Unit Info Settings. The BD-RE discimage setting is just a nice way for authors to create a playable BD-R without having to remember to turn AACS off (and then remember to turn it back on for replication).

Did i can safetly delete BBDT folder then?
So basicly means BD-RE output is for testing propose before final mux?
Tell me aslo is that CPS settings have some effect on <copypermisionindicator> in xml of project?

Yes, BBDT is just a garbage folder really... You don't need that (or an AACS folder) when burning unencrypted images.
BD-RE output is for burning to BD-R(E)s. This can be testing before a final replication mux, or if your final output is intended to just be a BD-R(E), then you are done...
Part of the CPS settings is the copypermissionindicator. If you are still using version 4.x of Scenarist (using files with .XML extensions), you should update the software to the latest 5.x version. All of the final mux stuff is integrated into the software since 5.x (you don't have the separate BDCMF creator anymore), and some compatibility issues have been addressed as well. You will get more stable and reliable images out of the new software, especially if you have to run your layouts through a verifier of some kind.

No problem. I just wanted to mention it (using 5.x)... Veteran Scenarist users usually have an aversion to updating their software when it's released (afraid of new bugs), but they've been pretty good about reliable updates to the HDMV software. :)
The CopyPermissionIndicator 'hack' needed back with the 4.x software is done with the CPS settings now (I guess you can still do it the old way too...) When you click 'Unencrypted' you can see the value of c.p.i. change from '3' to '0'.
