When you use the downconvert HD Audio in TsMuxer, does it not extract AC3 core from True-HD and DTS core from DTS-HD and make it ready to be encoded? For what ever reason, when I open the audio in TMPGEnc Xpress it says it doesn't support it the audio, and I have to reconvert it using eac3 to AC3, and then Express opens it with no problem. What am I missing? Is not doing this extra converting degrading the quailty of my audio?

AC3 cores in HD files are encoded at 640 kbps so even if you extract it properly TPMGEnc Xpress might not support 640kbps AC3 files giving you that error, maybe that's the problem.
Try creating a 448kbps AC3 file straight from TsMuxer and test that on TPMGEnc.

DVD only accepts upto 448 kbps ac3.
TsMuxer won't re-encode ac3, it can only extract the core.
I suggest using eac3to to directly encode TRUEHD to ac3 448.
Or if you're simply re-encoding blu-ray for your pc, I would use something other than tpmgenc, that accepts ac3 640 kbps.

Expression Encoder would be my preferred encoding software for VC-1.
