Well, not using the expensive professional tools anyway. :) I don't own them, and am not that interested in "testing" them.

I've used tsmuxer and I know it can import playlists, but it doesn't seem to do anything with seamless branching. If it can, can someone explain how?
It doesn't necessarily have to be seamless. I can tolerate a small pause between sections. I don't know if the following will be useful in answering my question, but the source I have is
00000.m2ts (would be common)
00001.m2ts (1st view of material)
00002.m2ts (alternate view of material)
00003.m2ts (common)

Even if I could have alternate playlists, the first select
00000.m2ts
00001.m2ts
00003.m2ts
and the second selecting
00000.m2ts
00002.m2ts
00003.m2ts
would be fine.

yes, I know I could do both separately, but that isn't the point!

I created a small index.bdmv and movieobject.bdmv for you to test with.

Blu-ray index containts 2 titles and movieobject sets playlist to play in the order you asked for.

1) Load your 4 files in tsMuxeR
2) Create a compilation with tsMuxeR (blu-ray output)
3) Replace index.bdmv and MovieObject.bdmv with these in the archive
4) Make sure you have 00000.mpls ... 00003.mpls in your PLAYLIST folder
5) Test :)

You can do it yourself for any order you wish if you are familiar with BDEdit.

p.s. It is not the best way to deal with branching, but it is the fastest and easiest if you don't need/have a menu. The files in the archive will set playback for 2 titles, starting from title#1. At the end of it player will stop. If you need the second playlist (title) you need to activate title#2 with your remote control.
