I have a episodic DVD here. All the episodes are in 1 VTS. I want to encode each episode into it's own .avi/.mkv.

Any suggestions on how to do it?

Are all episodes also in one PGC? Usually when I decrypt such DVDs with DVD Decrypter in IFO mode, each episode is in separate PGC spread across one or more VTSs.
Anyway, you still can use DGIndex even for one big multi-episode VOB. Just trim the beginning [ and end ] of desired episode, mark it as one segment (see manual how to do it) and save as different projects.

Another way is to decrypt using DVD Decrypter in IFO Mode and selecting the chapters corresponding to each episode. For example, if there are 20 chapters and 4 episodes, each episode contains 5 chapters. If there is one more chapter (totalling 21 in this example), just ignore it.
