How to Encode HD 720p -> mkv h.264 ???

I Tried to Encode this video

Soure video:
Size: 504 MB
Length: 4:35 min.
Format: MPEG-2 (MPG)
Overall Bitrate: 15.4 Mbps
Framerate: 59.94 fps
Res: 1280x720 (16:9)
Audio: 448 Kbps, 48 KHz, 6 Channels, AC3

Encode to:
video : avc h.264 ( in vitualdub 2 pass)
res: 672x368
audio : 128 Kbps, 44100 khz, mp3

But After Encode Progress Video seem so fast...but audio even faster than video...:confused:
This problem just happen when i play video with Window Media Player...and with Media Classic, it doesn't..
So how ???
