Demux streams with a demuxer such as DGIndex. Remux using mkvmerge.
You're so vague on your source files that it's hard to give you more detailed advice. What kind of video do they contain, etc.?

@maslove23
The question asked of you by moderator "neuron2" is regarding the nature of the videostreams IN the .M2TS and.VOB files that you've created and now want to convert to MKV...

For bluray disk files, use tsMuxer to demux your audio and video. Then remux it to MKV using mkvmerge.

TSmuxer (http://www.smlabs.net/tsmuxer_en.html) and MKVmerge (http://www.bunkus.org/videotools/mkvtoolnix/)

can someone give me more tips in encoding.
Tip1: Don't use DirectShowSource() for input of MKV/M2TS (use FFMS2, DSS2, DGSource, etc .. something that is frame accurate)
Tip2: Try using H264TSto (http://forum.doom9.org/showthread.php?t=117806&highlight=H264TSto) for straight conversion to MKV (read the docs for command line parameters)
Tip3: When asking encode questions, you need to specify source type (audio and video containers/codecs/field types), destination type, and program, command line or other method of trying to "encode" said file.
