Since there are no codecs that support Y16, I've used ImageJ to create uncompressed avi's from stacks of 16-bit tiff and png, pure greyscale, no RGB!

This software is actually damn good for what I need, taking huge stack of 35,000+ uncompressed images and creating avi's, it does it all for free.
