I have several questions.
I have been reading about HD mkv files can be "formatted" into AVCHD, which can be made into BD structure, thus enabling to be burnt on regular DVD5/DVD9 and playback on Bluray players. Sony BP300+ and PS3.
What my question is, how is that possible? Like, the mechanism behind it, is what i am interested in.
Also, what is the difference between BD and Bluray movies in mkv? BD = BlurayDisc? while the other one isn't? But they are both in mkv, that is confusing me.
Also, the uncrop program, does that re-encode the entire movie? (if one wishes to) not just trim here and there..

Couple short answers.
HD MKV's can be remuxed/reencoded into AVCHD format. AVCHD is not bluray format technically, it's it's own beast.
And BD (which is the same thing as Bluray) in MKV is kind of a misnomer. Essentially the same tracks (video, audio, subs, etc) found on a Bluray can be remuxed into a MKV container. Any media player that supports both the MKV container and the required codecs can play these mkv files.
Which "uncrop" program are you referring too?

Your best plan of attack will be to simply recode your original disc, you will not need to uncrop as the original will be the correct resolution to be muxed as a AVCHD disc.
You should also read the rules paying particular attention to number 6!
