Is there a way to change the audioformat (mostly ogg) in something other inside the mkv file?
When I mux the file with lets say ac3 the subtiles are gone.
So I need a program which takes out the ogg or convert it into ac3 or something the wdtv likes.

I don't know how change the audioformat in something other inside the mkv file.
Maybe there are tools to automate these 3 steps:
1) Demux the audio track with MkvExtract
2) Convert the track (and delay) to new format.
3) Mux the new track with MkvMerge
To convert the extracted audio track there are many tools: eac3to (without ogg decoder), Foobar2000, BeLight, BeHappy/MeGUI, ...

What do you mean? What programs did you use?
What format are the subs, and are you saying the WDTV can display them before you mux in the AC3 ?

I used this Popcorn hour thing and avidemux. Both can extract an dconvert the stream but after putting it back there are no subs anymore.
I hope in the next update the wdtv gets it's ogg in mkv support.

Extract the subs with mkvextract , do your conversion, use mkvmerge to add back in the subs
