If a movie was originally 24 frames but was encoded into 30 and I re-encoding it into a different format...then the software is telling me that since the video is 100% film, I should bring it down to 24 frames...does that cause any issues?

It depends.

If the movie was originally shot at 24fps, and then soft telecined to 29.976, and the software is telling you that it is 100% film, then you can safely say "Ignore Flags", and have it restored to the original 23.976fps.

However, I don't know what your case is as you didn't provide enough information.

He means 24 fps (23.976 fps) that was (hard or soft) telecined to 30 (29.97) fps. So yes, you should have it pulled down back to 24 (23.976) fps.

On the note of soft vs hard, it's highly unlikely you have hard telecine.
