I have here some videos. One of the video is fully progessive video, but the graphics are interlaced. And a other video have mixed progessive video and interlaced video.
What can i do now? Do i need to interlace the progessive stuff too?

it depends what you want to do with it.
leave it interlaced and encode with interlace set unless you're finishing for the web or a portable device. modern codecs don't lose much if they encode progressive as interlaced because they're usually adaptive enough to deal with it. but they will give you poo if you encode interlaced stuff as progressive.
