Hello, I'm kinda new here and I'm really not familiar with all the jargon you guys use so I might overlooked a thread that solved my problem(s). If that's the case, please re-direct me. Before I go on, I would like to apologize in advance my poor English. I hope I will not confuse you.

Here goes:

First problem: I ripped a particular anime DVD and used megui to encode the video into an AVI file. One thing that bothers me is that I'm getting weird artifacts or "visible lines" during fade ins and fades out.

Sample A1 (Source is Film according to megui): http://img141.imageshack.us/img141/2274/sample1bl8.png
Sample A2: http://img26.imageshack.us/img26/9875/sample2ww1.png

Here's another sample of a different anime DVD: http://img15.imageshack.us/img15/2696/sample3tv7.png

As you can see, they're ugly as hell. They're barely invisible in my CRT monitor and they're very noticeable in my LCD monitor. Am I missing something?

Second Problem: How do I encode a DVD source with hybrid content (anime in this case) into a 23fps MKV file without dropping any frames? I again used megui but the Analyze function doesn't work so I manually inputted "Hybrid film/interlaced. Mostly film" because the only part of the episode with 29fps are the OP and ED but the result was a CFR video with jerky OP and ED. To solve this problem, I removed the 29fps OP and ED from the 23fps episode but I don't want the OP and ED to be separated.

Thank you.

Maybe try using a smartbobber and see how this helps. Some examples are LeakKernelBob(Order=1), Yadif(Order=1,Mode=1), or TDeint(Mode=1). See if these help on those samples.
