How can I edit MKVs?

does anyone know how to edit the default track flags in MKVs without remuxing the complete file?

At present, I use MKVmerge which certainly does a good job, but it is also very time-consuming, especially with very large HD files.

I'm pretty sure there currently aren't any tools that can do this.
