Is there a program to manage all the codecs on your computer? Something that would allow you to clean up, install, uninstall, prioritize, etc... your codecs?
In my quest to test all these different enoding/converting programs, I think I have a crap load of stuff. I just got rid of K-Lite Codec pacakge cause it caused some issues with other programs.

There are no managers that can "clean up" your installed codecs and DirectShow filters. It is up to you to decide which ones you want to keep and which ones to remove. Never ever start randomly deleting things. Windows by default already has lots of filters (a little over 100) and a few codecs. You don't want to remove those.
The K-Lite Codec Tweak Tool has the ability to generate a list of all installed DirectShow filters, Codecs, and DMO filters. It can hide the stuff that belongs to Windows, so you can get a list of just the third party stuff.
Unregistering filters can be done with several tools (or just manually with regsvr32 /u "filename"), for example GraphStudio or RadLight Filter Manager.
You should report the issues that you had with the codec pack. Then those issues can be fixed.
