Are some encoding or video converting programs better than others if they both used the same coding and offered the same degree of flexibility?

I know some encoders or converters are preferred to others due to options and flexibility (or sometimes due to simplicity)...but aside from that, does it make a difference?

For example, if I used a program that used DivX 5.05 to convert a file and if another program used the same DivX 5.05 codec and happened to offer the same settings...would the end result be the same? Thanks.

Yes and no.... the encoding is passed off to the codec, if the same settings are used in each program thereticly the results should be identical, but different programs don't always reveal all the available options, and use defaults different to other programs, which can effect the output.
