eac3to -> mkvmerge = a/v not in sync

I used eac3to to demux a decrypted Blu-Ray image and strip the TrueHD audio, and mkvmerge to mux it again. I'm having a problem with the audio/video synchronization in the final mkv file. Has anyone else run into this?

Any why is this in decryption and not in the ac3thread or the container forum? Unless you cannot properly play the decrypted content before processing (which is a detail you should mention from the getgo as it helps figuring out where the problem might lie), it isn't a decryption issue.
