mkvmerge works but the mkv comes out with very bad a/v sync. Using tsmuxer to mux, the sync is perfect. In both instances demuxing is done with eac3to.

have you tried tsMuxeR's gui under wine?

The GUI starts but always throws up an "Unsupported codec" or "File format not recognized" error. I've read about others having the same problem.
